Someone in my tribe just asked me this question and I did not know the answer. I've come to the externals seeking the wisdom of better minds.

player A launches a single noble at player B. B's response is to launch a ton of cats at A, destroying the academy and smithy along with the farm.

If player A's academy and smithy get destroyed while the noble is en route, will it still lower the loyalty of player B's village when it hits?

Yes, unless the noble itself is killed a noble is still a noble!

Just like with other buildings, if you demolish the building, troops built in it will still work, but you can't recruit any more. I also think if you queue troops in a building, and it gets demolished to nothing, the troops will continue building, albeit very slowly.
